From your question, it appears that you have had some drift. Meaning that the resources that were deployed by your Cloudformation stack no longer match what is present. You can use the Cloudformation drift function to capture what is different from what is actually in place and what Cloudformation thinks it deployed. Once you have done this, you can then run an update that can update Cloudformation to reflect what is in place or replace what is missing.
