When creating your server through CloudFormation, you simply need to specify the SecurityPolicyName that enables FIPS.

Resources:
  MySFTPServer:
    Type: AWS::Transfer::Server
    Properties:
      SecurityPolicyName: TransferSecurityPolicy-FIPS-2020-06
