ENI は Directory Service や NAT ゲートウェイなどが利用している場合があります。 そのようなサービスをご利用中でないか、今一度ご確認ください。
Directory Serviceは盲点でした。 そういえばworkspaceをちょろっといじってました。 そのあたり整理したら無事削除できました。 ありがとうございます！
