Go to the Application Versions area for your app and click the link in the Source column to download the source for the version in question. Expand the bundle and check if the file content matches your expectations.

For an update to my issue, I was able to narrow it down to EB environments where the EC2 has termination protection enabled. For environments without termination protection, then eb deploy works as expected. It definitely used to work before with environments that have termination protection enabled, so some release must've broken this process.

Yes, it does match my expectations. However, the web app does not reflect those changes. In Elastic Beanstalk, the running version is the correct version (with the correct changes), but what's actually on the server is still the old version.
