I got the same email that claimed some of my domains were not verified. I registered three domains with AWS SES and all passed Identify status, DKIM configuration, and Custom MAI FROM domain. I verified that the DKIM CNAME and DNS records had been properly configured by my DNS provider. I ran https://dmarcian.com/domain-checker/ and https://dmarcian.com/dkim-inspector/ - everything passed, although of the three DKIM records listed on AWS SES for each domain, dkim-inspector claimed that the "Public key has been revoked." for the second and third DKIM record.
At this point, I am at a loss as to what the problem might be, unless "Your account has at least one email address identity sending email without a matching verified domain identity." does not actually reflect reality.
