To change the environment timeout you have to:

Open the environment that you want to change settings for. To open an environment, see Opening an Environment.

In the AWS Cloud9 IDE, on the menu bar, choose AWS Cloud9, Preferences. (Gear symbol in the top right corner)

In the Preferences window, choose Project Settings.

Go to the EC2 instance section and change the timeout value ('Stop my environment' option).
I leave you the instructions in detail of the whole process, and also other options to change the environment settings (You can do it with the console and via code as well).
