Somehow its strange that nobody here is capable to answer this question, but I managed to find out via a great Support guy, so I am going to post the answer for others:
If you stop paying for the Workspace service, and therefore the service is deleted to avoid other charges, when you get back after X months to use it again, you'll start from zero, meaning, no programs will save as the service was in fact deleted.
If the Workspace service is deleted, therefore all back ups done for Workspace will be deleted as well.
This is why AWS recommends using the Workdocs service to back up all data from WorkSpaces.
You'll be able to integrate Workdocs with Workspaces, and therefore save all data in Workdocs. After this, you'll be able to delete Workspaces service.
Now how this works. Once all data is saved in Workdocs service, you can go ahead and create a new Workspace and access to Workdocs and restore all data.

Yes user Zedas is absolutely right. Once you delete the WorkSpace your data will also be deleted. You can use steps shared by Zedas to backup your data to WorkDocs.
In case you also want to keep your apps you can create one custom image of your WorkSpace. Later when you come back you can create WorkSpaces from this custom image instead of starting from scratch.
However, I would request you to first test this image creation and go through the pre-requisites of custom image creation
