I've managed to overcome it by using an Auto Scaling Group attached to a Launch Template, instead of using EC2/Spot Fleet.
Whenever I need to update the AMI, I just create a new version of Launch Template, set it to be the Default one. Since the Auto Scaling Group is set to use the Default version, it will pick up the changes.
