We're looking into using Amazon WorkSpace with Managed Microsoft AD. Is it true that those two services are billed separately?

Yes, AWS Managed Microsoft AD would be billed separately from any Amazon WorkSpaces that you have deployed. Amazon Workspaces pricing includes the use of AWS Directory Services for Simple AD and AD Connector (where available). The use of AWS Directory Services for Microsoft AD isn't included.
