You can leave those options checked, but then you have to use one of the build commands for your version of VS:
- lmbr_waf.bat build_win_x64_vs2013_profile -p all
- lmbr_waf.bat build_win_x64_vs2015_profile -p all

At what point in the process are you getting this error. Can you describe your steps for me? For example, something like this would be helpful:
- I opened ProjectConfigurator.exe
- Clicked on Create new
- Named project
- Chose Default or Empty Project
