I asked the same question to Amazon Q and it helped me debug that an mq broker was using it. I deleted the mq broker which was using the endpoint.
If you're unable to delete a VPC endpoint that was requested by App Runner, even after deleting the associated App Runner service and network configurations, there might be a few additional steps you need to follow:

Ensure all App Runner services using this VPC endpoint have been deleted. Sometimes, there might be other services still associated with the endpoint that you may have overlooked.

Check for any remaining App Runner connections that might be using this VPC endpoint. You need to delete these connections first. Use the DeleteConnection action in the App Runner API, but make sure there are no running App Runner services using the connection before attempting to delete it.

Verify if there are any other AWS resources or services (outside of App Runner) that might be using this VPC endpoint. For example, there could be a dependency on an RDS proxy or other VPC-connected services.

If you're still encountering issues, it's possible that there might be a lingering association or dependency that's not immediately visible. In this case, you may need to:
- Double-check all your VPC configurations and ensure there are no other resources linked to this endpoint.
- Review your IAM permissions to ensure you have the necessary rights to delete the VPC endpoint.
- Consider reaching out to AWS Support if the problem persists, as there might be an underlying issue that requires their assistance.
Remember, when deleting VPC endpoints or other networking components, it's crucial to ensure that all associated resources and dependencies have been properly removed to avoid conflicts or "unknown errors" during the deletion process.
