I have a working AppStream 2.0 instance, I am curious can the user login be linked to a SQL database of existing users for an Application?

There are three methods for authentication 1) User Pool, 2) SAML 2.0 IdP, and 3) Programmatic. You can build an authentication service that utilizes your existing set of services and then programmatically creates a streaming URL, then the answer is yes. I highly recommend reviewing ISV documentation for more information.
