SCP permission denied for some files, not all??

I am trying to update a website. I have created the files locally and now I am trying to upload them using SCP and an ssh key. Most files went fine; however, some files (notably the Javascript and PDF files, got a permission denied). What's going on and how do I fix it?

Mysteriously, it works now. No changes on my part. I'm guessing there was an error somewhere.
